The final "bug" about the copying of Markers to the sequence may be a corrupt user setting. I am using 6.0.0 and I am not experiencing that problem. (I know you said you were on a slightly different version, so maybe it cropped up in that 6.0.1.1 version.) Try a new user setting to see if that's the problem... I am sorry that this is my most consistent advice on this forum... Anybody else on 6.0.1.1 seeing this? Or one of the versions between 6.0 and 6.0.1.1? Like I said, in 6.0 this is NOT a legitimate bug.
