Did you use Mediainfo to look at the file in more detail to see the difference?

Because they're not going up onto YouTube, I use that preset simply because it gives a nice file size (normally) for clients to have an HD mp4 copy.

In that case:

I don't know what is under the hood, but I highly suspect that no-one at Sorenson cared about files being able to play or not on this preset.
(I always hated Squeeze, dumped it years and years ago in favour of FFmpeg.)

Why not pick a preset named 'nice file for your client' or alike?
Do note, there is way more to factor in besides the actual file size for a file to be playable or not.

Nothing more I can do if you insist on using Squeeze.

Why do you care about file size and if it will play or not?

If you use a Youtube preset, you are uploading to Youtube or Vimeo, only thing that counts is if you de-interlaced if needed.
(Or if you have a limit in upload amount of MB's)

Just upload the result to YouTube, it will re-compress it anyway.
Check the result there, I bet it will be fine.

I don't use Squeeze much anymore.  I always liked it and was sorry to
see Sorenson drop it. If nothing else, they had fantastic user support.

The System Load slider is a good place to start.  For trouble shooting,
shove it all the way to the left.  You can also switch to whichever
processor you aren't using (GPU-CPU) to see if that helps.  I think
Sorenson uses the X264 version of the codec in most of their presets. 
Try switching to the Mainconcept H264.  Good luck.  --J.B.
