Thought I'd test this as I've been checking QT export recently. All works for me. Had a 1080/50i sequence with mixture of AMA and imported media - all then transcoded to DNxHD185x. Put colour bars on head. Exported as you suggested. Came back fine. MC6, iMac C2D OS 10.6.8. Are you 50i or 60i or something else?
