50i - this is indeed strange then...
Encouraged by your findings I just exported a tiny fraction of the whole program and reimported it - works. But: even though I used the same settings as the editor did on the huge file it comes up different in the Bin. The long (delivered) file is tagged "Video: Avid DNxHD Codes" and all the small bits I just ex- and reimported are "Video: DNxHD 185 X (HD1080i).
So then the question would be: why is the long file (93 minutes) in a different codec compared to the small bit. Is this something that can get adressed since other NLE and even QuickTime is displaying it correctly but MC6 refuses to do so?

Put colour bars on head. Exported as you suggested. Came back fine. MC6, iMac C2D OS 10.6.8. Are you 50i or 60i or something else?

The recipient though called me this morning: the file does look fine in QT Player but if reimported via link to AMA into his MC6 it's all crippled: colors are way off, resolution is HD (1080i) but it looks blocky on all diagonal lines...
