We regularly use the FX6, and our workflow is just as you described. For relinking sequences, the only tip, which you may have already suggested, is to put all the linked originals in one bin and select them all. When you relink the sequence, choose Managed Media, and in the Relink window choose "Selected items in ALL open bins." That helps get around any metadata confusion.
