The mixer has three modes: Clip, Auto and Live.
In Clip mode, you set an overall level for an entire clip (which you are apparently looking to do)
In Auto mode, you can set keyframes by touching/setting the faders in the Audio Mixer
in Live Mode, all levels and pans set in Auto and Clip are discarded, and you can adjust levels on the fly without MC storing them.
You must be in Auto mode now. Just click the button in the Mixer that says Auto, until it says Clip.

So if I bring down a nat track, play a bit and decide it needs to be lower, I use mix tool to lower audio, and now I have a keyframe instead of just a volume reduction. What setting is doing this?
