This got me thinking. So I just did a ProRes HQ mix down of the shot in the timeline set to 10 bit. (This is on my home system so I can't do fine checking with scopes.)
I then exported same as source. I then AMA linked to it and it looked like the original. Hmmm. So it looks like making it 10 bit in the timeline mix down and then exporting same as source does avoid the 8 bit truncation the QT export does.

When you export to ProResHQ from this timeline without rendering then it must be going through the custom export which means it is using the QT engine to export to the file. Given all the bad press custom export has gotten it doesn't surprise me that this would be flawed with the 8 bit truncation you are seeing.
Once I get done with my show I will try this new test slide and see that I can duplicate your results and then try some of my renders to safe color etc... and see if they differ when I use my QT Ref route.
This damn show is just getting in the way of me having all the bit depth test fun!!!
