I took some time to test this bug a little more thoroughly. I've posted a version with screengrabs and details to the Avid Community forums:

Here's a summary, though:
AMA-linking .WAV audio and then transcoding it produces the error 'CM_INVALID_TRIM' at the conclusion of the transcode, and the audio media for all clips longer than about 1 minute is quarantined in the "Avid MediaFiles" folder. The error and quarantine only happens when the Project has film options enabled and set to "35mm 4-perf" or "35mm 3-perf". I have only tested this in 1080p/23.976 projects.
It doesn't seem to affect projects with the Film options set to 16mm.
I am currently seeing this on a Mac Pro running Media Composer v.7.0.4, but have previously seen it (or something extremely similar) on a Mac Symphony v.6.0.x.
My system specs:
Media Composer 7.0.4, Mac Pro, 2 x 2.66 GHz 6-core Intel Xeon, 24 GB RAM, ATI Radeon HD 5770 1024 MB, OS 10.9.2
