Use Import for the alpha like you're used to.

The cool thing about AMA-ing a clip is that if/when the graphic designer replaces the old clip with an updated version (same length and name) it will update automatically in your bin/timeline.

I get an error every time I try to transcode a linked QT with alpha. Is this not possible? If so, then linking to QT with alpha seems like a very un-useful feature. What am I missing?
