Oliver,
I would suspect that the background transcode is actually running fine. The java app that reports back the progress in the Background Queue window updates in "spurts", as you called it. That behavior happens regardless of the priority of the process or if the user has set it to pause during playback.
Hopefully that gets smoothed out in a not-too-distant future update.
