Compression for Great Video and Audio: Master Tips and Common Sense (DV Expert) by Ben Waggoner. This is from 2009 so it's a bit dated, but there is a lot of info that will be of use. I would only use these kinds of guides as references rather than trying to read the whole thing.
Even if you don't use more full featured software like Episode Pro, manuals will often explain the ins and outs of many of the settings within complex codecs like H.264.
