I do this, too. They should be in sync, so maybe you are inadvertently moving or trimming them thanks to the magnetic timeline. Cut your clips in the Position mode (P key), then select the cut and cmd-T for a default dissolve.

I'm not sure about keyframes, but you might look at Yanobox Moods (part of FxFactory) or Irudis Tonalizer.

Forget the Precision Trimmer. Use the Trim mode (T key).
