Any way you can break the sequence into two and reassemble it in the target application?
For example, years ago I had to do this for a long sequence brought into compressor to make files for DVD Studio Pro (I've since switched to Encore).
Luckily I had a dip to black I could use as the split-point. I compressed the two sections and then put it all back together in a DVDSP timeline.
