I looked more closely and the "timecode" given the AMA-linked JPGs were drop frame and the "timecode" the JPG clips created by our plug-in was non-drop (or visa versa). The durations were also different. This probably explains at least part of the no-relinky.
The only way to go? You would be way better off just doing the entire project in FCP, or entirely in Avid. A sequence made up entirely of JPG images would be very low on the list of sequences that should try to translate between editing systems. Especially if you're doing any moves on the JPGs at all.
