The one weak point of all this file juggling is linking/relinking, and once you start moving and sharing duplicates of media you can get into serious workflow issues, so yes that's a good example of when to first transcode.

In essence for me, AMA allows you to do the work asap, but if you have the luxury of spare time somewhere along the way, you always do the transcode.
