If you are inverting phase + experiencing phasing on the output, then you might want to also try adding advance/delay to tracks as the M+E may have had slightly different paths to the DM+E. Especially old school sources where VO was added by bouncing from A3&4 to A1&2.

Move in subframe increments as you preview the two sources played against each other.

This is the kind of thing AI should be making way easier...
