I've transcoded OMFI files into MXF files, but I'm not sure why you're not seeing the OMFI files to start with. Avid still recognizes them.  Are they in an OMFI Media Files (I don't that's spelled right, but I'm not at my big computer right now) folder at the root directory - just like the Avid MediaFiles - and they can't be inside the Avid MediaFiles folder, they have to be their own folder.

Anyone remember the procedure for forcing media composer to see those OMFI files? Google's not helping much...
