I always open Media Tool with only precomputes selected, put the sequences I care about in their own bin, add to that bin any other clips I may want to keep hold of that are not already in the sequences, select all, choose Find Media Relatives, go to Media Tool, Reverse Selection and delete.
It sounds like a lot of steps, but it's really pretty quick. Sometimes, if I'm extra paranoid, after reversing selection, I Sift Selected in the Media Tool and scroll through them to make sure nothing important I hadn't thought of made it through. Then I delete.
