I will submaster them and add a new top track inside the submaster to work around this behavior.

You have a composite of images, say on V1, V2, V3.
The 3D Warp or PIP on V3 is also grabbing the video on V1 and V2, so that when you resize or rotate, everything below it is also affected.
Moving the bit on V3 up to V4, so there's an empty track in between, does not solve the issue.
