I would agree that the best workflow would be to export as full quality (native codec) before running the output through an encoder, but I don't know why you think that you can't encode H264 with fields. As a test, I just ran a 23.98 NTSC file through Media Encoder and output H264 successfully with lower-field pulldown to 29.97. I exported a QT and an mp4 and both played back smoothly on my external monitor.
