Hi Mark,
I would agree that the best workflow would be to export as full quality (native codec) before running the output through an encoder, but I don't know why you think that you can't encode H264 with fields. As a test, I just ran a 23.98 NTSC file through Media Encoder and output H264 successfully with lower-field pulldown to 29.97. I exported a QT and an mp4 and both played back smoothly on my external monitor.

I believe you have to force the encoder into making you a High Profile High Level H.264 to even attempt to make an interlaced H.264 file. So if you're not doing that, your H.264 file will be a progressive 29.97 with blended frames. Maybe that's what you need and it's OK, but I would be surprised.
