It adds considerable amount of time, but you may want to look at error check/verify your files via MD5 or CRC.

Sounds like you might be saving reference quicktimes without the files they point to. I don't think zipping them will do anything if that is your issue. Probably a good idea to make sure they are self-contained, or re-save as such before archiving them.
