After a similar round of tests in late 2014, I found the EditReady re-wrap to MOV to be the fastest solution.
The process seems to wash out whatever MP4 header that AMA is not liking, and the re-wrapped files are smaller than if I transcoded to a DNxHD MOV.
Disclaimer: EditReady is Mac OS 10.8+ only.
