Sounds like some good suggestions in this thread, thank-you.
Until now, I've been using a macro to subclip out the tracks I want from a bin of footage, then consolidating the subclips. I use the new masterclips (and trash the new subclips.) A bit clunky.
I bring most of my footage in these days as AMA, and I'm leery of modifying tracks on clips since I typically want to link back to the AMA masters. I think it used to be true that clips had to have the same number of tracks in order to relink -- so it seems this potentially could lead to issues. I haven't tested it though, so maybe it's fine.
Cheers,

Kind of a pain but once you've done it a few times it doesn't take long.
Obviously you'd want to do modify your tracks before transcode/consolidate so you don't have to go through all this.

Or hit ALT-AutoSequence. Clears in/outs, adds entire clips to the seq, ignores TC (unlike normal AutoSequence).

select all the clips in the bin, ALT-drag them to the timeline, this will create a new sequence with all the clips in the same order as they appear in the bin (You can arrange them the way You like first), delete the unwanted audio tracks and consolidate the sequence, You'll end up with .new.01 clips with the chosen audio tracks only. This will work best with imported and untouched clips, since there are no in/out marks and the blue bar is parked at the beginning of the clips
