Having edited stop motion in Media Composer once before, I will counsel you that it is the wrong tool for the job.
You are going to want something more like After Effects to deal with lots of individual frames - perhaps Premiere might be a good candidate? I don't know - but I do know that this isn't Media Composer's wheelhouse.
