The clean install should have done it.

Maybe there's something wrong with the installer or the method.

John have you tried unzipping the Mac installer directly on your desktop and installing it from there?

I've seen all kinds of weird shit if you don't do this on some systems.

Uninstall all the old software first, set permissions to "everyone" for that internal drive, unzip the dmg and install everything from the desktop.

The only time I've seen permissions get hopelessly screwed is when you've done one or more upgrades of an older OS, rather than a clean install.
