And yes, upgrading the CPU will certainly speed up your system.
The MacPro you've mentioned is quite ancient, might be the first released Intel machine.

AJA support finally hooked me up with the document that confirms that the 4 cores are unsupported. Turns out Avid did the qualification so there is a link on aja site to get to the Avid site and it was data on the second page I missed. Interestingly the PCI-E HBA card to hook the io express to the macpro is a one lane card. This explains why I saw no speed increase when I configured it to 4 lanes. As to why putting it in slot 3 or 4 causes a death screen half way through startup aja support suggested zapping the PRAM, which was also suggested here. Given the slot 2 with one lane works there's no reason to move it as there is no benifit to a 4 lane slot. Oh well we are lucky to get as much out of the rig as we are. I'll see about swapping the macpro with a later model with more cores etc... and see what happens. If nothing else we just got two new mac pros for the AEs and one of those could sport the io express quite nicely.
