Was the problem all confined to one specific audio clip? And if so, was there anything different about that clips source, import specs, etc?
We'll probably never know, but I'm glad at least it's over for you.

I just replaced the edits with gain keyframes and that did the trick. It is so
odd as the other cuts of music all have edits and dissolves and even this
problem cue has other edits and dissolves. But at those points in the timeline,
nothing else took the stutter sound away.
