I start from the bottom and work up. Bring all V2's to V1 etc... Starting at the top and having to stop on every layer down seems like a little more work but it might be a wash. There is always a little thought process involved to make sure I'm not screwing up a multi-layer effect which is why I start at the bottom. Why not just make edls of each layer then run it through Clean and Trace applying the appropriate cut number and import the edl and relink? Just kidding of course I'm for Steve's suggestion. Now, I know it's technically that editor's job to 'flatten' his sequence before handing it to the finishing editor, but that doesn't always happen. So, my technique has always been to highlight the uppermost clip(s,) drag it down to the next track, then highlight the other clips, drag down, etc., until only the 'uppermost clip' is in the timeline - and clips in higher tracks are keys or layers.
