open the QT in QT7 do command j and go to the audio tab, you will probably see that ch1 and ch2 of the audio are set to MONO. this will mix both together. change these to either left right or discrete 1 discrete 2.

this is also the way red was writing there proxies which was annoying, if you have a lot of clips, then make an automator to do this change.
