Download Sony's XDCam viewer:

For starters, check in there to see if it can read the folders. At least you will know if your media is OK.
In the help file for this programme there is a great description of the hierarchical structure of how the folders should look (and there are a number of different versions depending on how the media was recorded). Recreate this hierarchy if necessary making sure that all the XML files are in the right place. Try AMA'ing again.
If you can see the clips in XDCam Browser but AMA still isn't working try creating a new folder in XDCam Browser navigate to a known good folder that you can AMA to. Copy the 1st clip from this folder to the new folder and then copy the problem clips to that folder as well. It should now AMA successfully.
AMA (or the XDCam file structure) seems to rely heavily on the Metadata in the 1st clip in a folder - if that isn't 100% then AMA won't work. I know 'cos it happened to me and I fixed it on V6 in this way!
