I think the footage in question was from the new F3, not the EX3.

I have had no problems at all using AMA and EX3 MPEG4 files. It links
up just fine. My normal workflow is to start editing, then on the first
overnight, do a "transcode" of the footage and timeline to DNxHD. If I
don't have time for the transcode, than a Video Mixdown seems to do the
trick. The procedure of re-wrapping to MXF is pre-AMA workflow although
it certainly works, and I also use that workflow if I know the footage
is going to be archived.
