I think all you have to do is have a special ethernet "turnaround" cable that has the wiring set slightly differently than if it's coming from a router.
I don't know what it's called or how it's actually configured, but I do know that I have a couple of them around the shop, and they're colored differently than the others to indicate that the wiring is swapped for computer to computer access.
I am not an IT guy. I do not play one on TV. I hardly know what I'm talking about, but I thought I'd try to point you in the right direction in case no one else helps out. I think you could probably ask the guys at Fry's or Radio Shack for a cable like this, and they'd know what you were talking about.

I have a very simple setup for this project with two mac pro towers each with its own set of media on eSATA drives... I'd like to connect both machines via both gigabit ethernet ports if possible.

If you want to donate to Red Cross quake relief, you can do so through your cell phone. Text redcross to 90999 to make a $10 donation. It will be on your next cell bill.
