We use CarbonCoder all the time - even with a watch folder setup.
QT reference files have not been that handy since long GOP sources came around.
QT movie full export using DNxHD is the way to go, we've found. Takes more time - but works.
You seem to have an issue with the setup of your CarbonCoder. Enough RAM? Enough free space on its work drive? Are your export settings valid?
