I never have MC do the compression of ANY files. This is not what MC is good at.
Either QTs or QTRefs out of MC. This is very quick, compared to having MC do the compression. Quality should be better too.
Then take in to Squeeze or some other program. Does MC have a Send To to Squeeze? I've never looked.
For H.264 I use a cheap, little hardware accelerator from Elgato called the Turbo264. It plugs in via USB and also works through Squeeze I think. Or just use Squeeze or Compressor or whatever you've got from there.
