Really? I seem to recall consolidating from Media Tool without issue.
The other advantage of MT is that you can see project associations in the initial dialog window, which makes it easy to cast a wide enough net to snag all your relevant clips.

Although I think you may need to drag clips into a bin from Media
tool. I recall that consolidate is not directly available.
