It depends on whether it is a filter or generator effect. You can't apply a filter effect to a blank upper track in FCP. Some effects will work if it's something that can be applied to a slug. For example, using a slug for masks. Apply the slug media to the upper track and crop or use a matte filter.

In FCP, there are lens flare effects, which are generators, these can be applied as media to a higher track, but then you'd have to add a keying filter or use a blend mode to add it as an "effect" to the video below.

Another technique is to nest a sequence and then apply a filter to the nest. This would be analogous to collapsing tracks in MC and then applying an effect to the collapsed submaster.
