If this is the case, my trick recently discussed with the field order change
should work here as well.
Take the interlaced matte clip, add the matte effect and put the two images
below and you should be done...
(as it takes field 1 from one layer, field 2 from the other)

The signal is an interlaced signal in which both "eyes" are 1/2-res
interleaved/interlaced images. The emitter on the set or projector actively
syncs the timing of the glasses so that the left eye only sees the left-eye
field and the right eye only sees the right-eye field. AFAIK, these are
mainly products in the high-end home theater space, but I don't know of
specific products. It won't be grading-quality monitors.

I do believe you have to use MetaFuze, because in order for MC's Stereo 3D
to work, it needs a properly interleaved MXF file. So you would have to use
MetaFuze to combine the two camera images. I'm only guessing, but I think
you'll need to extract the video from the two sets of files (maybe as
sequential image sequences) and then combine those in MetaFuze.
Hopefully Michael Phillips will chime in on this one.
