This sounds like a good starting point.
One thing to check: will MatchFrame work?
I mean, you probably have your footage organised per shooting day as well as
per scene. When you modify the sequences, you get new clips and subclips, as
referenced clips. You will need to reorganise those into the scene bins, I
reckon. Will matchframe work after that?

As long as you are not using the audio timecode for EDLs, you should be OK.
Otherwise, it will just be a matter of some extra work on the audio conform
side. TC should not differ too much, does it?
