Terry already gave you the obvious answer of cost. When you look at the free apps, you still have to look at where you are going to end up. With free apps (RED tools, MetaFuze, etc.) + a desktop solution (Apple or Adobe), you are going to end up being able to create master files (or set of files) that can be a greater frame size than HD. With Media Composer, you top out at HD unless you go to DS. DS is outside of the budget for many. Although HD is more than adequate, the "sales pitch" has been that it isn't. Granted that's pure BS, but many producers have bought into it.

Aside from that obvious issue, After Effects does offer some great tools and has attracted many professional users, especially in the Hollywood VFX community. A native RED workflow is attractive here as well, so After Effects and even Premiere Pro get used. Although these people aren't as penny-pinching as others, they often have "moonlighting" operations out of their houses, where they wouldn't spring for a DS, Flame, etc. They can often get the same work done at home on After Effects (+ time) that they might do "at work" using more expensive tools.

After Effects "plusses" include great plug-in support, color management tools, wide codec support and resolution-independence.
