I've just started using Squeeze 5, but I use a similar work flow.
Instead of making .mpv, can you make .mpg files from Squeeze, with PCM
(uncompressed) audio? Encore seems to want always to convert the sound
into AC3 files and I found in earlier versions that anything else caused
trouble. Try feeding it MPEG-Program files (video and audio together in
one file).

Alternatively, you * should * be able to import a quicktime (not a
reference) file into Encore and let it convert it to MPG for you. I
stopped trying QT reference files a long time ago, but even that might
work now.
