Here's another idea.
It may SEEM cumbersome, but I think it will be very fast.
Put your MASTER sequence into the sequence monitor. Cut out the crap
you don't want. Anything that you DO want, simply SUBCLIP it from the
sequence. This essentially makes a subsequence. Have two bins. A sync
bin and a non sync bin. Simply drop all of the subclips you create
into those bins as you go. When you're done, do a quick assembly of
all of your subsequences (select all and drag and drop) into a sequence.
I am worried about how the subsequences might react though, so another
option would take one extra step:
Instead of making subsequences, do the alt-clipboard thing you were
doing before, but instead of cutting those pieces into a sequence
immediately, simply put them into two separate bins like the above
example and then do a "storyboard" edit by selecting all and creating
your two separate sequences like that. It'll go much faster than
continuously loading three different sequences into the sequence
monitor.
