It can get a little funky.
IMHO, consolidate first to a new drive, creating a new timeline. You'll have stuff that doesn't get consolidated because it's not 'avid native.' Then, transcode the the newly created sequence, ignoring files already on target drive, also making a new sequence as part of the transcode. Then, put that new new sequence in a separate bin, and reveal source media, and make sure everything is on the target drive, and nothing is left behind. Sometimes you may have to copy an entire file (or graphic, or whatever) just to get it to the new drive.
Finally, take the original source material entirely offline (or move the target drive to a different system) and make sure when you open the new new sequence, everything is online.
All that said, it assumes your client understands and can work with Avid and .mxf media. Sometimes they want all the source media in it's original form, not just the consolidation of the final film. In fact, it's more common for the deliverable to be, well, both - a copy of the final sequence, with handles, PLUS dupes of all the source media in it's original format.
