I don't know if this would apply to the LUT situation but in the past with long clips that were spanned if you changed the time code base from drop to non drop or vice versa the time code would only change for the first part of the clip.  I assume that was the first file of the spanned clip.  If you took the clip after modifiying the time code base and incremented the time code +1 frame and then decremented -1 frame then the time code base would update for the entire clip.  Perhaps some kernel of this behavior is tied to the LUT issue.  Worth a try.
