Check in the bin, or using cmd-i (info) to see if where the transcoded files "live."
If they're in the same folder as your AMA media, then you didn't transcode.
If they're in an AvidMediaFiles folder, then you are fine.
I've never heard of this happening.
Have you tried looking at the bin with a fresh (or someone else's) user setting?
Also, check the bin to see what the VIDEO of the newly transcoded files are. Are they DNxHD? Maybe you accidentally transcoded the files to some OTHER file format that is not native to Avid, like ProRes, so they're still considered AMA? I don't know that that's the way it works, but check to see what kind of file your transcoded file is. In the bin, look under the Video column. Or do cmd-i.
Personally, I didn't realize AMA went back to 4.0...
