So finally, what we did was to switch to MC6.0.1 from 5.5 to relink to the original AMA files. Before doing that, I switched the project to RGB 709 in the format tab of the project window.
The first relink test freaked us out because the images were very dark. It took us a while to realize that Perian was installed on the Mac, and that it interferes with QuickTime in a strange way. After that, it was fine. Then opened each bin to let it load the AMA clips and their media files. Then relinked the final sequence, and exported Tiff files as required.
Those imported well in the color grading machine. As a test, I also brought a QuickTime DNxHD 1:1 RGB. That also opened directly in the color grading machine. So we could have gone for that method - faster and smaller files. Especially since the original being 5D files, doing a 16bit Tiff export was a bit pushing it!
I wouldn't have gone for the Bouke method though
