I also noticed something interesting. When compressing to MPG2 with I Frames
set to 1, the resulting video is heavily pixilated. When I change the I
Frames to 6, the resulting video looks good.
I was reading a Michael Philips article on 24p stating that in Sorenson you
should set the frame rate to 29.97, even though the source footage is 23.97,
and Sorenson will then know to add the pulldown flags. But setting the frame
rate to 29.97 also results in pixilation for me, while leaving it at 23.97
looks good. (Source video is 1080p 23.97 uncompressed)
I'll take a look at ffmpeg.

Some encoders allow you to do this and some don't. For example if you use
ffmpeg, you can run the .m2v file through a utility that adds the flags, for
example there is open source app out there called dgpulldown that does it.
It Windows only, but it runs OK on Linux via Wine.
