What Nexis Client version are you running? We ran into this problem a few times and ever since we upgraded to Nexis Client 23.3 the problem has gone away. 

After you replace the media folder, on the other machine, is MC already running or do you close out and reopen?

We have a strange problem in that if we want to replace media files of dailies, everything comes online and links up on the system that we add media to. Going to another machine, some of the media is offline. It only applies to media that we are replacing. 
What I am saying is that we get transfer of dailies with mdbs and a bin every day and once put in on 1 machine the media shows up everywhere else, no issue.
If I want to replace a folder of media files, I remove them from the directory, and put a new folder of mxfs with mdbs in their place. Any thoughts?  And does the Nexus system clock time and the media composer editing system clock matter anymore? Ours is 2 minutes off. Our tech support said the Nexus time no longer is relevant.
We are using Nexus 22.12.20.174 and Media composer 21.12.10 on OS Monterey.
