Yes you are correct.  Had I continued to trouble shoot I probably would have started removing peripherals.  I posted just to remind others of the obvious oversight I made.  Years back we would lose audio in FCP 6 with an AJA card.  A reboot would not fix it but pulling the power cord and draining the buss power did.  I made the false assumption the IO express would be getting the same reset by pulling the power to the tower and draining the buss power.  I hadn't remembered the IO express has it's own power supply.  I now believe it was something wonky in the IO express box itself that needed a power cycle.  I guess the PCIe interface card it connects with has the ability to lock up some aspect of the PCIe buss that makes it stop working and won't boot.

(in the REALLY old days I was running a Radius VideoVision with Premiere on a 80 Mhz Powermac 8100 and had (of course) issues. The retailer suggested to remove my monitors to troubleshoot…)

We couldn't get a computer that had been on since yesterday to wake up or boot even after a forced power down.  I did the unplug hold power for 5 secs several times.  Pulled all the drive sleds out of MacPro mid 2010 upgraded to 12 core.  It seemed like USB buss was dead, no light on Avid dongle and now caps lock light on keyboard.  

The AE later unplugged the IO express and it booted.  He cycled power on the IO express that is connected through a PCI card in the top slot 4.  After cycling power on the IO he was able to reconnect it and boot the computer.  I've seen internal AJA cards get wonky with audio and require the power cord pull and hold the power button to drain the buss power to get the audio back.  Just a reminder to disconnect the Aja IO if the computer won't boot.  Also the monitors wouldn't come to life of show any sign of a boot screen.

Hope this will save someone some time down the line.  I know what I will do first next time.
