Are you talking about a timing discrepancy or a format discrepancy? I always run my SR and HDCam decks set to external reference. Usually that's good ole black burst when going to 1080i. I have little experience in 720P but black burst should work there given the format always has 59.94 when in SDI form as there is no such thing as a 720P 23.976 HDSDI transport stream to my knowledge.
I have seen issues, not with Avid hardware, where when running external sync the settings on a Kona card or Black Magic will have the output timing outside the window of timing tolerance for the SR deck. I forget the exact tolerance but I think it's only a few lines. Is it possible the output timing of the Avid hardware is set to delay the signal possibly outside the window of tolerance.
There are a myriad of settings involved in the sync source etc... on an SR deck. I always start with a 1st birthday when I get a rental deck to avoid any legacy tweaks in the setup menus.
If you are feeding both tri level and black burst sync to the SR deck to maintain proper pulldown phase for the format convert output then the timing relationship between the trilevel and black burst has to be within tolerance. The two syncs must be locked but also in proper phase relationship. Otherwise there can be frame inaccuracies when using the FC output.

I know a lot of you have direct experience with HDCam and HDCam SR decks in your regular workflows. Here's the issue.
A client has an Ensemble Designs BrightEye reference generator that is feeding standard analog sync / black burst to a set of Harris DA cards in a frame. That signal is then distributed to all decks and Avid editors (PC, z400s, 420s and 440s, Win 7, MC 8.4.x, Mojo DX).
Seems to work great on all SD decks as well as the Panasonic DVCPro HD. The HDCam decks however see a discrepancy between the reference it is receiving and what is carried in the video fed from the Mojo DX interfaces. This is not always clear cut, confusing the editor/dubbers.
The setting for this is in different places on the one SR and two HDCam decks. It needs to be set back if the deck is to be used as a source.
My understanding is that tri-level sync is only required if you are doing something other than 720p and 1080i.
Thoughts, suggestions to resolve this?
