I don't have a reason for your issue but what project format are you in when transcoding? I don't recall what the Progressive Native format was for but does that mean it only has just the frames needed and non of the duplicate frames typical of the DVCProHD format. I'm wondering if you toggle to a 4K project format if that would allow you to transcode to normal DNX, which is what I'm assuming you are trying to do while in the 1080 project format.
Perhaps the universal fix it of a video mixdown would allow you to export. These are all just speculative guesses and not based on my limited experiences with 4K projects and media.
